My Little Pony #2, titled together with My Little Pony #1 as The Case of the Missing Unity Crystal in trade paperback, is the second issue of IDW Publishing's My Little Pony comic series, based on the Generation 5 film My Little Pony: A New Generation. In this issue, the Mane 5's quest to find the missing Unity Crystal leads them to Canterlot, and a familiar figure lurks in the shadows, intent on stopping magic for good.

Sunny Starscout and her friends' search for the Pegasus Unity Crystal thief leads them to the Gate of the Ancients and the old city of Canterlot beyond, which Sunny has long dreamed of finding, and they find Izzy Moonbow eating centuries-old donuts in an abandoned donut shop. When they go to investigate the royal castle, they suddenly fall through trapdoors into the catacombs below. In the caverns underneath Canterlot Castle, the Mane 5 find a banquet table set specifically for them, and their host appears out of the shadows: the draconequus Discord, old and gray after many years of age. Sunny is awestruck to meet a creature so legendary, and she asks about the missing Unity Crystal.
Discord explains that, long ago, he, Twilight Sparkle, Fluttershy, Rarity, Pinkie Pie, Rainbow Dash, and Applejack protected and brought harmony to Equestria. One day, however, a mysterious and sinister pony appeared and started sowing disharmony by turning the pony races against each other, convincing each race to lord their magic over the others. Soon, the ponies became divided and distrustful of each other, eventually resulting in a terrible calamity. The Mane Six were able to prevail in the end, and in order to prevent the pony races from using their magic against each other again, Twilight gathered all the magic in the world and created the Unity Crystals, ensuring that magic would be kept alive as long as ponies lived in harmony.
When Discord suggests that a society without magic might be more peaceful than one with magic, Sunny realizes that he stole the Pegasus Crystal. Discord explains that, when Sunny and her friends reunited the Crystals and brought magic back, he feared ponies would use magic against each other again and took the Crystal to stop it from happening. He then lured the Mane 5 to Canterlot to decide whether or not magic should remain in Equestria.
Though Sunny, Hitch, Pipp, and Zipp agree that magic should be accepted and embraced, Discord notices Izzy having reservations after her friends left her behind in the previous issue. Viewing magic as a source of conflict, Discord decides to destroy the Pegasus Crystal and ensure magic's destruction, and after incapacitating Sunny and her friends, he leaves to search for a way to do so.

- Discord: What I've learned is that if you're not paying attention to Fluttershy, you're not paying attention to what really matters.
- Sunny Starscout: You're Discord! The Discord! The Lord of Chaos, who was friends with Fluttershy, who helped Starlight Glimmer, Trixie, and Thorax save everypony from the Changelings!
- Discord: It was Twilight Sparkle, Fluttershy, Rarity, Pinkie Pie, Rainbow Dash, Applejack, and me fighting the good fight. Our fans called us the Mane-ificent 7.
- Sunny Starscout: The history books might have a few corrections on that one.
- Future Fluttershy: So sorry, but you need to wait your turn like everypony else.

- Sunny Starscout: You stole the Pegasus Crystal.
- Discord: When you reunited the Crystals and magic was restored, I panicked. I didn't want ponykind to turn against one another again, so I just... took it.
- Sunny Starscout: Accepting what makes ponies unique and sparkle is what creates unity. We need to embrace each pony's magic, not strip it away from them.
- Izzy Moonbow: I agree with Sunny. Everypony should get to keep their magic.
- Discord: You don't seem so sure about it though.
- Discord: No more mutants. (I kid, I kid...)
- Pipp Petals: I'm sticky. Why does this keep happening to me?
- Sunny Starscout: Even if you wanted to destroy the Crystal, Twilight's magic is too powerful. There's no way to break her protective spell.
- Discord: No way that we know of yet. But Twilight taught me the power of a little research. I'm sure I'll figure something out.
