My Little Pony: The Storm of Zephyr Heights #2 is the double-length second issue of IDW Publishing's My Little Pony: The Storm of Zephyr Heights comic miniseries. In this issue, temporary queen Zipp Storm and her friends work together to save Zephyr Heights from a powerful, violent storm, leading to an incredible discovery when they investigate its source.
Summary[]
As Zipp Storm delivers a public message about the storm blowing through Zephyr Heights and orders the Pegasi to evacuate the city, Sunny Starscout and her friends attempt to lead said evacuation. However, Misty is unable to clear a path through the storm and realizes it is magical in nature, preventing the ponies from leaving the city. Abandoning the evacuation plan, the Mane 6 lead the Pegasi to the royal palace to take shelter from the storm. They quickly realize they cannot stay in the palace forever - if the storm persists or worsens, the power will eventually run out - so they try to think of another way to transport the citizens out of the city safely.
Following Misty's suggestion of a "boat for the air", Zipp and Pipp Petals lead the others to the abandoned transit station where Zipp reveals an old airship that ponies used to travel on in the past. While Hitch Trailblazer, Izzy Moonbow, and Misty work on getting the ship working again, Sunny, Pipp, and Zipp attempt to fly through the storm in order to get help. After considerable difficulty, they manage to fly through to the very top of the storm, ending up at the storm's source: the ancient city of Cloudsdale.
Back at the transit station in Zephyr Heights, Hitch, Izzy, and Misty are hard at work repairing the old airship. They manage to get the ship airborne for a few seconds, but it quickly crashes back down. The raging storm outside makes matters worse by periodically causing the power to go out. With the ponies in need of a power source to jumpstart the ship's engines, Hitch gets a "really really bad idea" from the storm's lightning.
Meanwhile, Sunny, Pipp, and Zipp explore the long abandoned city of Cloudsdale, in utter disbelief that the city actually exists. As they explore, they encounter small, winged, hedgehog-like creatures called arkan sonney. They are docile at first, but once exposed to the camera flash of Pipp's smartphone, they become vicious and attack the ponies by shooting quills from their backs. The ponies take shelter from the attacking arkan sonney in the city library.
Zipp expresses disappointment over the circumstances of her discovering the city she once dreamed of finding and how much she has failed so far in her role as queen. As she wonders how she and her friends are going to stop the storm ravaging Zephyr Heights, an old information terminal activates, and a holographic image of the ancient hero Flash Magnus appears. In this prerecorded message, Flash explains the origin of how Cloudsdale came to be founded and how technology and Pegasus magic came together to form the weather factory.
Sunny, Pipp, and Zipp realize that, ever since magic disappeared from Equestria, the weather factory shut down; once magic came back, the factory reactivated and started producing weather again - with no one to maintain the machines or control their output. The ponies resolve to shut the machines down and stop the storm from destroying Zephyr Heights.

- Sunny Starscout: Look at this statue! Her name is Somnambula. I've never even heard of her.
- Zipp Storm: I used to dream about coming here. I imagined that I'd find the city one day and that it would be like a whole lost civilization. That it would be full of incredible, fast-flying, warrior Pegasi like in Mom's old stories. Every time I didn't fit in the way you did or I wasn't happy sitting on the throne and going to endless parties... I imagined that Cloudsdale was out there somewhere and it was full of Pegasi like me, who wanted to fly fast and go on adventures.
